I take the fact that the kaiju is possibly controlling them very seriously as well. But the fact that there will be civilian lives fighting to preserve their lord means that the villagers, too, are living a less than ideal life.
Their devotion and protection has resulted in such a tragic way of living, and there may be more benefits in allowing them to move forward, though it may come at the painful cost of giving up the comforts that their lord has provided them.

But what the hell is the point of LILITH if we're not keeping these kinds of people safe?
[ This shit sucks, avoiding civilian casualties is a lot easier when you fight in the middle of an ocean or in space. Or, as unpleasant as getting put on "guard the government buildings" duty is, when you're in a peacekeeping force with a boss who solos the combatants while you can focus on protecting civvies. ]

I doubt LILITH has the resources to have us save the entire continent. We're here for the kaiju, and the villagers have not sent the distress call - as far as anyone's aware - which leaves us to focus on the kaiju.
These are hard decisions, but it's hardly the only time we're being presented such a decision in the missions to come. And our comrades, who've been here longer than us, make these decisions every mission as well.

Presently, I fear your worries are misplaced when the task at hand is far more pressing. The reality is that we were always going to force a conflict in Transylvania to begin with, because we Outsiders clearly don't belong here. There wouldn't have been a dedicated effort to take half our people otherwise.
